If I want to go from a first generation zigzag pattern to a second generation with additional cuts and flips, do I glue all of the first generation segments together into a long row and then make the second generation cuts and flips or do I try to just like them up and cut them leaving a million little pieces?

You are correct on your first part.
1.) glue up your laminate board.
2.) make your first gen cut.
3.) glue up the "repeating units" to form the chevron or zigzag patter creating a new board
4.) The chevron board is then used for the next (2gen) cut.
I highly recommend you look in the Software Tutorial section. Lloyd has some good vids on lamination pro in that section.
